The game starts with you fighting the final battle from Ocarina of Time redone in glorious 128 (or 256)-bit style. After Ganon is defeated and banished to the Evil Realm, Link lays to rest the Master Sword. Shortly before Link heads for Termina (Majora's Mask), Navi decides to go into hibernation until her services as a guardian fairy are needed again. 10,000 years later, she wakes to find herself in a very different, very modern Hyrule. A descendant of Ganondorf has discovered his relation to the Evil King, and is searching for a way to bring him back. This wouldn't be so bad if this guy didn't hold a seat on Hyrule's ruling council. Sensing his intentions, Navi wakes from her slumber and starts her search of Hyrule for the Hero's descendant. She finds her self in Kokiri City, the populous suburb Kokiri Forest has become.
A night buzzing through town in the suburbs finds Navi the unfortunate victim of a bug zapper. The next morning, Link finds her and, though very skeptical, agrees to help her. Keeping Navi a secret from his adoptive mother (remember Nabooru?) and older sister (and Saria?) is easy, but when Link meets his E-mail pen pal, the eponymous Zelda, Navi can't hide. This is where our story begins.
10,000 years can be hard on a place. Hyrule Castle Town is now the busy metropolis of Hyrule City, and the once quiet Lake Hylia has been opened to the sea by government blasting, and is now the bustling port/resort town of Hylia Bay. A hydroelectric dam has been built in Gerudo Valley. And Death Mountain has become a skier's haven. However, not just Hyrule is at risk now.
As an adult, Link will travel to places the world over. These include a dense jungle, a fiery volcano, even a space station to name a few. Link will still use sword and shield as his main weapons, but his secondary weapons have been modernized. Instead of a bow, Link will pack a small pistol. His bombs will be replaced with hand grenades. The Lens of Truth will be a pair of stylish sunglasses. His horse will be replaced by a speedy motorcycle. Young Link will also get a new vehicle in the form of a skateboard. This particular item will be useful in one of the dungeons when Link is still a child.
Past characters return with new roles. As was previously stated, Nabooru, future Sage of Spirit, is now Link's adoptive mother, and Saria, the Sage of Forest, is his older sister. King Zora is now Admiral Zora, Commander of the Hyrule Navy. His daughter, Ruto, will grow up to be the Captain of a ship that takes Link to the water themed dungeon. Zelda is the youngest member of Hyrule's council. Talon is the owner of a motorcycle dealership. His daughter, Malon, has aspirations of becoming a singer, but as an adult can only find work as -ahem- an exotic dancer in Hyrule City. (Side note: Freeing Malon from this menial job can lead to a whole series of romantic side quests leading Link on a journey to win the young lady's heart.) Darunia, Sage of Fire, now owns a posh ski resort. The possibilities of modernization are endless!
Link will also acquire a small party of legendary adventurers from other lands. For instance, a tribe of people in the jungle tells Link of their Hero. When Link acquires the Forest Medallion, and frees this hero's spirit, she joins him in his quest. Another Hero is a gunslinging cowboy from the prairie land. Each of these Heroes has their own fighting style, and can be customized to fight alongside Link in a fashion of the player's choosing.
Ganondorf himself remembers well the way he was defeated before, and has set himself up at the top of Hyrule City's tallest skyscraper. Arrival at this building is achieved only after fighting through his undead army, then by defending a helicopter to reach the top of the building.
Props to theSageofSomewhere! Link packing a pistol is a bit much, but we still need a projectile weapon that is more modern than a bow. Please! Don't tell me to give him one of those compound bows that are encrusted with pulleys. Modern it may be but a bow it still is. And don't mention crossbows either. Sage has also given me the idea for a replacement to Link's boomerang: a Xena-style chakram. Do you have an idea that could modernize Hyrule? MAIL ME!!
